I have a map with a polyobject that has bad visuals (see it through the wall, etc). It doesn't happen in 1-1-00 but it does in the current version 1-1-04

I know this doesn't answers your specific question, but most unwanted visual effects are caused by a polyobject crossing a linedef or by moving in a non-convex sector.
Could you show a screenshot of the map layout for the polyobject ?

I assure you it's set up properly. It worked fine on any of the previous versions for quite some time. I doulbe checked if they didn't cross lines and the sector it moves in is rectangular.
Too lazy to get a screenshot...

Fine, here's a demo. open the door in the middle and watch the poly-object on the right from different directions. I checked the map out and it doesn't glitch in 1.1.00, but does in the latest (1.1.4)

Looks like the node builder doesn't find the polyobjects anymore. When processed externally with zdbsp the map works as intended.

Yeah, just tried it straight with ZDBSP and it works fine. Must be another problem on Doom Builder's end.
