Performance issues after upgrading from 1.8 to 2.1pre-1409

Today I switched from version 1.8.10 to Dec 08 release from here. I used the newest release and not the stable version because the latter doesn't have the bugfix I needed. I also upgraded my graphic drivers.
I transferred settings file and saves to this version, and first thing I noticed was that now the game starts lagging at seemingly random intervals (probably about every 10-20 seconds), coming back alive in a second or so. This happens even if there is no action going on, just as I walk around (albeit less frequently than when there's heavy fighting around). Such thing didn't happen with version 1.8.
All settings are the same as they were, I didn't change anything. I play with a mod, Complex Doom, if that matters.
What may be the reason for that, and how do I deal with it? Or if there is no way to fight it, what settings may help improve the situation?
P.S. Another thing that happened after transition was that the mod's custom weapons didn't show their sprites, except for a select few animations. This fixed itself after several launches. Any explanation why that happened? Just for curiosity's sake.
