I'm currently playing at 640x480 with no problems. But when I switch to 800x600, the video gets smaller and it sits right in the middle of my screen with a black border around it.

You have to adjust your monitor's settings. Many monitors aren't properly calibrated for all resolutions with all refresh rates.
