Here is a screenshot of the latest Skybox problem encountered in TNT4, that wasn't there in earlier versions of GZDoom (Zahl, afaik, you have the TNT4 MAP02 in which this problem appears)

This seems to be another manifestation of the TNT1 problem. It works as it should in my current development build.
