The joystick doesn't work when using OpenGL, but yet
it does when I change the renderer to software.
The joystick shows up in the Joystick Options menu and I can
configure the sensitivities, deadzones, etc. However, the buttons do
not register when I go to configure the controls. (Again, works under
software renderer)

I can't help you there. Joystick support under Linux was never implemented and I can't say how it gets the input. I think from SDL somehow and that's out of my control.
