I've noticed a couple of bugs related to Hexen and it's expansion pack, Dark Kings of the Citadel. In Hexen, in the secret level for the first episode there are glass windows that need to be shattered in order to enter one of two rooms. Unfortunately, this doesn't work, meaning cheating is necessary in order to progress through the level.

Also with the expansion pack there appears to be a few ACS issues with clock gear puzzle pieces. In the map Nave, there are four clock mechanisms, two on each side of both mezzanines of the main hallway. Two of these clock gears will work; one of them doesn't accept the clock gear even though you have it, the other acts as if it's linedef has no function assigned to it at all (i.e. no hint sound). The only way to bypass this problem is to go into the map editor, look at the linedef functions and figure out which scripts to "puke."

I've also had trouble with opening doors in the eastern room of Locus Requiescat. The walkthrough says you have to destroy a tree in one room but I'm not sure if this is a bug or not.

Any help with this would be good as I really don't want to resort to cheating.

The glass windows in the first secret level cannot be shattered. They destroy automatically when you place the Heart of D'sparil.
The clock puzzle in Nave is a known issue. You have to select the gears in the inventory and use them. The lines are unfortunately set up in a way that won't accept them otherwise.
As for the tree, yes, you got to find and destroy it.
